Perhaps wait to see if anybody else has any input. The reason for the transmission removal is due to the fact you need to remove the rear cover from the engine to get the oil pan out. Maybe somebody has a trick for you, as I have worked on very few manual trans. 6.0s, and oil pan removal has not crossed my path too many times. -
I still fix them. I find they normally come accompanied by a DTC... at least on my story they do.

The rear engine cover is different than the auto trans version, and the pan will not clear the cover. At least I've never been able to make one pass. -
High pressure oil leaks have been extremely common on these engines for a really long time. I imagine the design of the high pressure oil manifold has something to do with it. We were putting the updated pipes in these since about 2007... 4 years before the 6.0. Anytime I have an ICP problem, I remove the left valve cover and check that plug.

I hope you didn't remove it. If you remove the CCV, and pull back on the upper portion of the cab mount, the cover comes out easily.

I believe that only measures your pre-filter pressure. Knowing the amount of fuel pressure getting to your injectors is more important. -

If you have the 6.0 fuel pressure tester, you can take fuel pressure readings at the rear of the right cylinder head. -
Port-plug D-ring leaks are very common on this engine, more so that 6.0s. If the port plug d-ring is leaking just slightly, it can cause the manifold to drain, and the manifolds on these engines are massive in volume compared to 6.0s, and take a long time to fill when they have drained. Another very common 4.5L leak point is the plug on the left oil manifold that plugs the port the ICP sensor would be in if the manifold were on the right bank.

IPR seal blown out?

I've seen countless mangled IPR seals. I have yet to have a seal cause a no-start. I assume you would have removed the IPR after removal of the turbo-seeing that you are going after the STC. If you've gone that far, I'd continue removing the pump. I'm not saying that I don't think the IPR could be the issue... I just don't think the IPR seals are the issue. -
I am blessed to have a good friend who is a drywall taper. Even with all his advice, I couldn't do it to save my life. Luckily he works for pizza. He's not even a drinker! Yay, me!

6.4 cab on fuel injection pump replacement

If you already have the transmission removed, the turbo inlet pipes and outlet are a breeze to remove. Remove the pipes, leave the EDOC in place, then you've got enought room to remove the pump from the vehicle with the turbo in place. I just lower the vehicle enough so that I can stand up in the transmssion hump and work from there. You just have to torque the fuel pump gear on a bench, as there is not enough room to get a torque wrench in there with the cab in place. That's the way I do Detroit Custom Chassis HPFPs. -

Once, I had a Viton seal leak on me. Ever since, I've been lubricating them with silicone dielectric, and have not had an issue. I don't bother to check for leaks prior to finishing the assembly. -
I've replaced 4 or 5 waste gate actuators as well.
